that - i think - mostly depends on your server setup (php-settings, etc.). This does not directly depend on SysCP/Froxlor, so in this case: Yes, you can

Can you explain more why Magento will not be compatible with Froxlor.

I never said so. It depends on your (web)server and php setup (magento might need some special settings like rewriterules, safe_mode and openbasedir or similiar).

 

I just said an integration into Froxlor does not make much sense.

 

Magento is an eCommerce Software - and whether you install it for a customer or not does not depend on Froxlor.

Just select fcgi and modify your php.ini (upload, execution time, memory) and it will work.
