Am sorry for asking BUT what happens when a User uploads a compromised script OR has a compromised/infected website ?

I understand every user runs under their own name:group but is there any possibility that a Compromised user/file can infect or affect others on same server ?
 

Additionally, does an infected email in a user's mailbox have any impact on the server or is it only active  and will affect the user's PC when opened by the user in their browser ?

I'd say, you start investigating...you are the sysadmin, it's your customer/user...

This question tells me exactly one thing...Get yourself a well educated system-admin.....
